OK, this is weird.
I normally use WINSCP to edit and copy the config files on the old system. When I open /usr/local/nagios/etc/nagios.cfg in WINSCP, the file shows the av services deleted. However if I telnet into the server and vi /usr/local/nagios/nagios/etc/services.cfg the av checks are there. There's also a couple of hosts I removed a couple of weeks ago.
Let me try the old fashion way of updating those files. Looks like WINSCP is lying to me.

Re: Delete Service

Interesting, I don't believe winscp should cache anything, but who knows! Any luck after modifying via vim or nano and a service restart?

I'M TOO STUPID TO LIVE
Right directory, wrong server. I copied those files to the Nagios XI server instead of the old one. DUHHHHHHHHHHH!!!!!
Fortunately it didn't break anything in Nagios XI, should I do anything about that or just let it go.

Ha, glad you figured it out! Nothing needs to be done on the XI server, it will overwrite those with the next apply config anyway. All set on this then, lock it up?
