have you tried mtr the target host if you see any drops/loss?
is there any name resolution problems in place ?
when you run it manually is it always responding slow?

You may try use define Service Group for your services and then manage them with Service Group section (disable notifications, schedule donwtime etc...)

Would recommend to check if check_nrpe is with proper permissions and what check You are actually calling with it. Look for Your Command definition and the script/plugin you are calling and of course its permission and ownership.
