If you enter the Nagios Core Configuration Manager, and select tool from the list on the left, then select Write Config Files. This allows you to see if any errors occurred and where they did. Be sure to start at the top "Write monitoring data" and work your way down.

The steps outlined in the Upgrade Instructions documentation does a good job of showing you how to back up your current installation. First make sure another mysql daemon is not running with:

-ef | grep -i mysql
Also could you do a ls of the directory:

/var/lib/mysql/
