That is really bizarre, is your nagios Network Analyzer server logging to somewhere else?

I honestly cannot say for sure, Nagios is trying to write to to the messages file but I do not know what would cause these to be missing.

Are you storing the .rrd files in a /tmp directory that is getting deleted when you restart the server?

If you ACK a problem it is normal to receive a recovery email.
