You suggested map common drive for database in both server for avoiding data lass, write ?
This solution not allowed in our environment, that's why I am trying solve this with another way and need your help for same.

"Mapping" implies a Windows-centric outlook. I'm not talking about mapping drives, as Nagios doesn't run on Windows machines. I'm talking about a shared MySQL/MariaDB database on a third server somewhere, among other things. Topics that are likely to require hands-on assistance rather than forum support.

I am talking exactly same, this is not allowed.
Need to configure solution with the two servers.shared MySQL/MariaDB database on a third server somewhere, among other things.

Then your only real solution is as @tgriep says:

Till that ok.After stopping Nagios process and the ndo2db process and then it will not be running
After this step we want update database through log shipping from anther server, this is possible ?
