We got the alerts from Nagios "Notification Type: FLAPPINGSTART", could you help me with this.

What exactly do you need help with? You want to fix the problem with service, going into the flapping state or you want to get rid of the FLAPPINGSTART/FLAPPINGSTOP notifications?
You need to find out what is the reason for the service to fail on the first place. What is causing the CPU usage to increase on this particular host? If this CPU usage is "normal", then you could change your warning & critical thresholds. You can also increase the number of the max check attempts in order to eliminate issues, due to "temporary" fluctuations of the CPU usage. You could set different flapping thresholds or disable flap detection altogether for this service. You could do all of this under the CCM (Configure > Core Config Manager > Services > Edit > Check Settings tab).
You can also remove notifications about flapping on a "service level" (Configure > Core Config Manager > Services > Edit > Alert Settings tab) or on a "xi user/contact" level (click on the username in the upper right corner > Notification Options > Notification Preferences > Service Flapping = cleared > Update Settings).
Lastly, you could disable flapping "globally" by going to Admin > System Information > Monitoring Engine Status > Flap Detection = Disable.
