Thanks for the link to the wiki page. My question probably should have been, how do I acknowledge or mark as clear these Windows event log messages that have been resolved so that they stop generating an alert in Nagios? For example, the system uptime message, I know the server has not been rebooted for a year so I no longer need this warning.

You could submit a passive check result from your service's details page, and flip the state to OK with a message if you wish, that should be what you are looking to do.
