Is there a better alternative than storing an applications ID and Password within the testcase file for the webinject plugin?

Not really, unfortunately. In order to automate the test, the plugin needs to be able to read and send the password. Without this, the test will fail.

You can certainly lock down the test case file permissions so that only the appropriate users have access to it, but it still needs to be readable.
