ok I installed the upgrade to 0.3.9 and got the result.
Is this what I use now? not the check_winprocess.exe?

if you installed 0.3.9 and your able to successfully query a single process with NRPE using the command:
./check_nrpe -H <your ip> -c alias_process -a explorer.exe
then yes, I would use that method.
check_winprocess.exe is a external script, which can be used if the built in NSClient++ commands aren't working.
