Are there any files or folders that don't get touched during a backup?

edit: wait ... maybe that phrasing was not the best choice...

Yes - mostly package related stuff. For example the vmware or oracle SDKs will need to be reinstalled to the secondary as well as any other third party applications not installed by our install script process.
