I believe it's just the plugin/service/command configuration that will be updated and actually matters, but I am not sure as to the intended behavior of the MRTG files. I know at one point there was talk of improving that process, but I cannot find anything in the changelogs. I've asked the devs for clarification and will update when I know more.

From what I'm seeing, it doesn't look like you need to update the MRTG files, only the UOM in the services (that's assuming you're setting up new perfdata RRDs in /usr/local/nagios/share/pefdata/switchname).
I ran the wizard choosing Gbps AND Mbps and the MRTG config files had no differences, they only thing that changed was the G or M on the check command (in the Nagios CCM).
