Hey guys this last suggestion almost messed up our nagios database, the system at to prompt me to run a command.
Below are the output of the suggested commands;

Hey guys this last suggestion almost messed up our nagios database, the system at to prompt me to run a command.
A database crash can happen, it's not too much of an issue as long as you're not out of disk space. Simply run the script and that will repair the databases.

Everything looks fine on what you've posted for permissions.

After you did what @ssax mentioned - what errors were you seeing?

Same issue as before that after the upgrade, the gui becomes inaccessible, then I have to revert back to snapshot.

If the apache changes didn't help, could you show us the full upgrade.log?

The error_log points to permissions, but 500 points to an apache configuration issue - the upgrade log should show us if something failed.
