I would always keep copies of the configurations and the plugins used at a bare minimum. The configs and the plugins represent all the work you have done to setup your Nagios instance

You should be able to restore the system to how it was when you took the backup.

If you want a full backup including performance data, history and changes over time, Nagios XI has this functionality builtin.
