Also, you mentioned that the check was successful for one directory even if it was empty but the last test you ran shows there was a file:

Can you run the tests again but this time make sure both directories are empty so we get a valid comparision?

It says the name of the last file in the directory.
I don't know if it is supposed to do that by the way.

I have noticed that the time of the file is 3 hours foward, it might be the reason I'm experiencing this issue.
The problem is that I don't know where my timezone may be misconfigured.
At the Linux server, the Windows Server and the Web interface they are all with the correct time.

After labbing this up I receive the same error when no files are present that match the wildcard (and check_nt does not allow you to adjust that functionality) so you'll likely need to switch to NRPE as npolovenko stated in the previous posts.
