I'll try the ticket, with the server supposed to be going live Monday I think a remote session may help speed things up. Got the ticket so we'll be closing this thread for now.
Update: For future reference, he had a custom script running that was not closing files, connections, or processes, so the nagios user could not be "su"'d as to complete the apply config. A reboot of the server closed out those files/connections/processes so the nagios user could again run commands.
