I ran the wizard and checked and unchecked all of the port we wanted to monitor. Everything is working and reporting as expected. I then went to Bandwidth usage reports and noticed that several ports are being monitored that I had unchecked on the wizard. I would like to add more routers using the wizard but do not want to add the additional ports. I also need to remove the unwanted ports from the Bandwidth Usage Report.

cfgmaker and the mrtg config by default will monitor all ports regarless of what you have chosen to monitor within XI. This was done, so that data was there and reconfiguration of mrtg was not needed in the event you chose to monitor another port in the future. If you wish to disable them, you can manually modify /etc/mrtg/mrtg.cfg so that ports you do not wish to monitor are commented out with #. Then you will need to remove the rrd files in /var/lib/mrtg/ so that the reports do not allow you to create reports for rrds that are not being updated, as that is the path that bandwidth reports look in, and where mrtg directly stores its data.

Since there are quite a few lines to comment out what is the quick / best tool to use ?

ummmm, vim? ed? nano? . . . dare I say emacs?
It still most likely needs to be performed manually, so your favorite editor is probably the best tool.
