The check_ftp_fully command is mistakenly set to use $HOSTNAME$ instead of $HOSTADDRESS$
The check-host-alive-tftp command might also be wrong it looks. I don't use that though.

The $HOSTNAME$ isn't always the actually FQDN of a host. $HOSTADDRESS$ should be used instead of course.

This has got me a few times in the past when setting up systems, and apparently the 5.3.0 update even changes this back if you already corrected it once.

I think the reason that some of the commands are reverted back to their default settings is because the Wizards are updated as well and they expect the command definitions to be set a certain way to function correctly.
I know is doesn't help but that is the reason they could be reverted.
