which is the Best way to upgrade nagios window agent 0.3 version to latest version 0.5 ?

If you are talking about NSClient (which we did not write), then we do not suggest .5. We suggest version .4.4. There are a lot of syntax changes between .3 and .4. Are you having any issues with .3? If not, I would not suggest updating.
We don't really have upgrade instructions. You can remove the old NSClient and install the new following the instructions at

Is there any document for upgrading and taking backup of existing nsclient (include nsclient config file)

NSClient documentation is located at
https://docs.nsclient.org/ . We did not write it. We do have some limited documentation, which I have already given.
from 3 to 4 (and 5), the file name changed from NSC.ini to nsclient.ini, so be sure to take that into consideration.
Since you are modifying everything anyway, you might want to take a serious look at NCPA, which we did write:
