Does NagiosXI default include both Amazon S3 and EC2 wizards?
are those wizard/plugin need the remote AWS host install plugin and NRPE agent?
is there a document describe the steps to monitor those?

What is the version of Nagios XI that you are currently using? The "Amazon EC2" and "Amazon S3" monitoring wizards are included in the latest version of Nagios XI. We usually don't have any documentation on wizards as they are somewhat self-explanatory. You don't need to install an agent on the AWS servers in order to use the wizards.
Go to Admin > Manage Config Wizards > Check for Updates > Install Updates
Did the two Amazon wizards get installed?

there are two NagiosXI hosts and owned different version,
5.6.2 has AWS
5.4.11 has not
does "Admin>Manage Config Wizards>Check for Updates>Install Updates" will only update the Wizards without upgrade the whole system?
is there a document describe the steps of how to transfer NagiosXI(in VM) to AWS?

The Amazon wizards were added in Nagios XI 5.5+, so you would need to upgrade your 5.4.11 system in order to get them. Once you are running newer XI, you can update your wizards by going to "Admin>Manage Config Wizards>Check for Updates>Install Updates". This will NOT upgrade the whole system, just the wizards.

No, not really but it would be a "normal" migration procedure.
1. Backup your old XI server
2. Install the new one on AWS
3. Move the backup of the "old" server to the new one
4. Restore from the backup
