Hello,
Im trying to upgrade our nagios XI 2012 R2.9 to 2014R1. When upgrading process try to restart nagios, the upgrade stops.
If I run the command to test the config, there are no errors or warning about the config files, but it is still appearing the final message that says that there are problems in config files. I suspect it could be something relating with different permissions between nagios core 3.5.0 and nagios core 4.0.7....

Yes! it worked, problem was with escalation files.
