I am facing a few issues with NCPA.
I have the Config Wizard version 1.2 and I am using the 1.7.2 NCPA agent version.
For a host that I have setup, everything is alerting Critical when the values have not met the thresholds.
I am getting this result when running the "Test Check Command" for each service (I removed the IP and token in the below examples for security purposes)
Disk Usage
COMMAND: /usr/local/nagios/libexec/check_ncpa.py -H 0.0.0.0 -t 'token' -P 5693 -M 'disk/logical/C:\|/used_percent' -w 85 -c 95
OUTPUT: Unable to run check on non-child node. Revise your query.
Memory Usage
COMMAND: /usr/local/nagios/libexec/check_ncpa.py -H 0.0.0.0 -t 'token' -P 5693 -M memory/virtual/percent -w 85 -c 95
OUTPUT: CRITICAL: percent was 46% | 'percent_0'=46%;8;9;
CPU Usage
COMMAND: /usr/local/nagios/libexec/check_ncpa.py -H 0.0.0.0 -t 'token' -P 5693 -M cpu/percent -w 85 -c 95
OUTPUT: CRITICAL: percent was 9%,0% | 'percent_0'=9%;8;9; 'percent_1'=0%;8;9;
Swap Usage
COMMAND: /usr/local/nagios/libexec/check_ncpa.py -H 0.0.0.0 -t 'token' -P 5693 -M memory/swap/percent -w 85 -c 95
OUTPUT: CRITICAL: percent was 28% | 'percent_0'=28%;8;9;

These issues have been resolved in NCPA 1.7.2 agent on Windows 2008 R2.

Yes with the new agent however it looks like the same issue with the RHEL NCPA agent. I guess I need to update all of them.
