How long is it taking for them to reappear? Just a few moments, or a day or more?

seems like 15 minutes to 30 minutes later.

Another thing to check would be the Home->Incident Management->Reoccurring downtime on the hostgroup and service group tabs, make sure they are blank as well.
Also, can you confirm that if you go to
Configure -> Core Config Manager -> Apply Configuration -> Apply Configuration
that the config can apply without error.

You don't have any schedules under the "Recurring Scheduled Downtime" (Hosts, Services, Hostgroups or Servicegroups tabs) at the moment and you applied configuration successfully, correct?All blank on the host group and service groups, configs applied without error.
Do you have anything listed on the "Scheduled Downtime" page (Incident Management->Scheduled Downtime)?
