agent install only to be used on a clean installed system

When I begin the installation of the Nagios agent, I get this message "IMPORTANT: This script should only be used on a clean installed system:". The system I'm monitoring is most definitely not a clean install. Is this accurate? How do you install agents on existing systems?? I'm very wary of this since the system I want to monitor is a production system and downtime would be terrifying. Especially on a Friday..

What is the agent that you are trying to install, linux agent (NRPE + nagios plugins), NCPA, etc.? What do you currently have installed on this system?

The agent is linux-nrpe-agent. Installed on the server is pretty much just APACHE+MySQL and CPanel

You shouldn't have any issues installing the linux agent using the steps, outlined in this document:
