I have Nagios core running on a stand alone both, running on Ubuntu. How do I backup the server using CLI. Also how can I create an OVF file of this server so I can move it to a virtual environment?

Depends on how complicated your install is. For a basic install the only thing you need to back up are all the cfg files, nagios.cfg and all the files defined within. If you've added custom plugins you'll need those.
