I commented out the directive from the config file and restarted Nagios. The normal behaviour returned.

Perhaps you have escalations in place?

No - Escalations are not configured.
I'll repeat my steps again on another Nagios instance and see if it behaves the same.

Cool, let us know.

And as an update of my own, the option to set the state is a little more tricky to implement than I had intended. It's not as high-demand as the original request, so I am not too worried, but it's something I am looking into.

All good Trevor - your patch works perfectly!
My problem came about because I had setup a Service Dependency for a hostgroup - and of course the server I was testing with was in that hostgroup.
Once I disabled the dependency, then all works as expected.
Looking ahead, it would be good to have some indication that the Status is Pending for any of these service checks that are stopped. That way they appear in the Service State Summary and we can view them easily.

Good idea, hadn't thought of that. Not sure if there is an easy way to set the status to Pending, but I'll add that to my list.

I haven't been able to get approval to apply this patch into production yet, bosses want to wait until this is more "official" (i.e. Not a fork or anything, just part of Core). Any idea if/when this option will be included in an official Nagios build?

I am 99% sure it will be in the next major release coming soon. Someone from nagios can confirm this of course.
