Checks Timeout/Flap After Server Migration

I recently migrated my Nagios server to new hardware and have since experienced check timeout flaps on many of my monitored services. Hardware resources on the new server is fine, same on the clients which are running either NSclient++ version 0.4.2.93 or 0.3.8.76. The issue happens regardless of client version and occurs for both NRPE and check_nt service checks. NSClient debug logs do not offer any information.

Do you know if you changed the default timeout and flap thresholds on the old system?
Do you have access to the old system and if so, can you look at the /usr/local/nagios/etc/nagios.cfg file and look at those settings and migrate them to the new system?
