Well, I found the issue. We had removed the default Host and Service templates and created our own. When we upgraded, pointers for these were put back into Nagios but the actual information for them in the hosttemplates.cfg and servicetemplates.cfg was not restored. So that when we went to apply changes Nagios thought there were templates but there was no config for them.
Nagios thought there should be a line 361 in the hosttemplates.cfg but it didn't exist. After disabling all of the default Host Templates, it threw an error for line 464 in the servicetemplate.cfg. I then disabled all of the non-used Service Templates. After that it applied changes properly.

Sorry about the confusion caused when you upgraded. It's good to see that you were able to get this resolved. Did you need any more assistance with this or can I close this thread?
