Nagios Mysql DB Performance Tuning Alerts

Hi,

We have a distributed implementation of Nagios (Nagios XI 2014R2.6). Separate box for Nagios MySQL DB.
we also monitor Nagios DB and there are critical alerts as follows.

MySQL Index Usage Critical 13d 21h 0m 16s 5/5 2015-11-05 14:46:50 CRITICAL - index usage 10.97%
MySQL Query Cache Hit Rate Critical 214d 2h 13m 56s 5/5 2015-11-05 14:47:04 CRITICAL - query cache hitrate 45.48%
MySQL Query Cache Hit Rate Critical 214d 2h 13m 56s 5/5 2015-11-05 14:47:04 CRITICAL - query cache hitrate 45.48%

Does anyone have any idea about how to tune MySQL?
