What history are you referring to?
With what's provided, you're only deleting the raw files. The database is used to write the configuration files to the disk.

Performance data is not lost when you rename a service. The location you can find it in is /usr/local/nagios/share/perfdata/. The Performance Data Tool has a delete functionality which is what you are most likely after:

Upload it into Nagios XI via Admin > System Extensions > Manage Components.
Access it via the Tools menu.
