It could be that the configurations in the MYSQL database are not in sync with the files on the hard drive.
Follow this procedure and see if it helps.

Go to the Core Config Manager
Under "Tools", click "Write Config Files"
Click the "Delete" button then click the "Write" button and then the "Verify" button
If you get any errors, resolve them and click on the "Write", "Verify" until all of the errors are resolved.
Click the Apply Configuration link and click the "Apply Configuration" button

I am not able to find "Write Config Files" option under "Tools", please refer the attached snapshot:

You do not have the required permissions to view the files attached to this post.

You have to log in the CCM (Core Config Manager), then you will see the "Tools" menu on the left hand side.

As per above suggestion, when I click on "Delete" it will delete all the host and service configuration files? if "yes" then how can I retrieve it back?

As it is our production instance and consist about 5000 services and 700 hosts, so we cant afford to delete this configuration.

Kindly suggest.

It will delete the files as they reside on the disk, but all of the configuration information is stored in a database and written out to disk when you do a Write or a full Apply Config. We would not tell you to delete configurations without a way to recover.
