which is the Best way to upgrade nagios window agent 0.3 version to latest version 0.5 ?

If you are talking about NSClient (which we did not write), then we do not suggest .5. We suggest version .4.4. There are a lot of syntax changes between .3 and .4. Are you having any issues with .3? If not, I would not suggest updating.
We don't really have upgrade instructions. You can remove the old NSClient and install the new following the instructions at https://assets.nagios.com/downloads/nag ... ios-XI.pdf

Is there any document for upgrading and taking backup of existing nsclient (include nsclient config file)

NSClient documentation is located at https://docs.nsclient.org/ . We did not write it. We do have some limited documentation, which I have already given.
from 3 to 4 (and 5), the file name changed from NSC.ini to nsclient.ini, so be sure to take that into consideration.
