Is there a way to response to the Nagios email that is sent on a critical host or service alert to acknowledge the alert?
Or must the ACK be done via the Nagios interface?

By default, you have to Acknowledge through the Web site but I found this link to add email support for ACK's.

I know its not core functionality, could anyone point to any other tool or script that could make this work?

It's not exactly what you are asking, but it might get you where you want to go as far as quicker acknowledgements.
The developers are aware people want to do more from the API. Unfortunately, I can't tell you yet what new features will make it into 5.5 or 6.0. 6.0 should be out Q1 2018. 5.5 should be out some time Q3 2017, but these dates are not guarantees.
