Applying Configuration deletes all services

Also, did you see this before 5.4.9?

I Have PM'd you the config file.

The biggest change was our mysql server backend was upgraded from 5.2 to 5.7 community version.

I have resolved this issue by downgrading to mysql 5.1 and dump/reloading all db's.
