Can you raise the timeout in /usr/local/nagios/etc/pnp/process_perfdata.cfg to something like 20?
One cause of this can be system load. A ramdisk can help IF YOU HAVE SUFFICIENT RAM. This means your system isn't swapping data. Instructions for installing a ram disk can be found here:

I do not see any files at below location, secondly all the performance data is gone.. i cant see any graphs.
