I logged onto the Linux server running this XI and found that the ***cfg file does not exist...
How do I clean this up so the apply config no longer fails?

Clean them all up, go to
Configure -> CCM -> Tools -> Config File Management
click Delete Files
Then Apply Configuration again
Configure -> CCM -> Tools -> Config File Management
click Delete Files
Then Apply Configuration again
