About nagios XI environment
1) Linux Distribution and version? Centos7
2) 32 or 64bit? 64bit
3) VMware Image or Manual Install of XI? Manual install
4) Are there special configurations on your system, ie; is Gnome installed? Are you using a proxy? Are you using SSL? SSL
This happened after upgrading nagios:
I have categorized BPI with 4 main groups like this:
Which each of have sub groups and their sub groups for example:
After upgrade first "Apply Configuration"(CCM-> Apply Configuration), without changing anything BPI "breaks" like this:
This is very important feature for us and i will be waiting for a solution.

Can you elaborate on this? What is the exact issue - the "sub-groups" are completely missing, you are not able to "expand" the BPI groups by clicking on the arrow, etc.? What is the Nagios XI version that you upgraded from?After upgrade first "Apply Configuration"(CCM-> Apply Configuration), without changing anything BPI "breaks" like this:

I am able to exapnd all of them.
It seems like all subgroups have become primary groups.
Viusally it still shows me that some of these subgroups are part of the primary but when i try to edit it, it shows me that this subgroup is a primary one. For example: It shows me that "Backend" is part of the X tree which should be a child group, when i edit it shows me that its a primary group Also it seems that because of this it shows it as duplicated because:

I was able to recreate the issue in-house, and filed an internal bug report (task_id=13407).
Can you try changing the low level primary BPI groups back to "non-primary" (the original config) to see if this is going to fix the issue? Do you have any missing members in these groups (before and after switching from "primary" to "non-primary")? Thank you!

Yes i do have missing members after Applying for example before "Apply Configuration":

Now when i changed primary groups that used to be non-primary back. Looks fine but i am still missing same amount of members(services/hosts). Also Applying configuration after this seems to work without "breaking" it again.
I tried also to change primary groups (before applying configuration) to non-primary and then "Apply Configuration" - then switching back to primary (everything seemed fine, all members there, no messy stuff) but when i once again did "Apply Configuration" everything breaked the same way.

I can confirm most of the behavior you are describing. Our developers are working on the issue as we speak. It should be fixed in Nagios XI 5.5.1. Thanks for the feedback!
