Every time Nagios generates an email alert, we're receiving a simultaneous notification stating that 'Host is UP'.
Could you help to identify what is causing this extra notification?

What version of XI are you running?
There was an issue in a couple of releases prior to 2011R2.4 where there were there were duplicate cron jobs running

We are using Nagios XI 2011 R2.2
Do you think this can be related to crontab?
We're facing the issue with the alert notification mechanism where for every alert generated there is an additional with subject '$HOSTNAME$ is UP'.

Looking at this again, this does not sound right at all.
Could you open a support ticket by sending an email to [email protected] and include your current configuration snapshot.
