@benhank, So the difference between the server that had a bug and the one that didn't is that the second one was upgraded from XI 2014 to XI 5.4.12 and then from 5.4.12 to 5.5.7, while the first one was originally on 5.4.12 and upgraded to 5.5.7?

Ah I see how I have made this confusing.
There are three servers involved:
test server1 => XI 2014 to XI 5.4.12 and then from 5.4.12 to 5.5.7 which had the issue we corrected
test server 2 => XI 2014 to XI 5.4.12 and then from 5.4.12 to 5.5.7 which had the issue we corrected
Procuction server =>XI 2014 to XI 5.4.12 no issue
We are testing the upgrade to see what issues may occur.
Does this make more sense?
Proudly running:
NagiosXI 5.4.12 2 node Prod Env 2500 hosts, 13,000 services
Nagiosxi 5.5.7(test env) 2500 hosts, 13,000 services
Nagios Logserver 2 node Prod Env 500 objects sending
Nagios Network Analyser
Nagios Fusion

@benhank, Yeah, I'm not sure why 2 XI servers upgraded the config.inc.php file successfully and the other one didn't. XI 5.4.X is supposed to already have the new condition added in the inc.php. So if you upgrade the production server to the latest version the config.inc.php won't need to be modified.
