OK one more piece of information and we should be able to verify mrtg is doing everything correctly and that the issue is elsewere.

Hmm everything looks good in mrtg debug logs. Lets do this, run the below snmpwalk twice with about 10-30 seconds in between. We want to see how much the values change within a much shorter period of time than what mrtg polls. There are a few edge cases of mrtg and rrdtool that we think you may be hitting.

We only need the 10101 and 10102 ports.

The one interface showing nothing, is now explained, it is not updating the snmp counter for incoming data. As for the second one, I am doing some math to see about how long it should take to flip back to zero, which is generally what causes issues. By chance around the times when there are issues, would the device have been rebooted?

The device has not been rebooted in some time. This started happening from the first day I configured this, about a month ago. I though I was miss configuring :o when I rand the wizard and that was why I could not get the data

Purely based on the present speed of your port, it should not be rolling over in a 5 minute interval, and therefore that should be a very intermittent issue if at all present. Just so you know, I am purely focusing on the port identified as 10101 for now. Is it possible for you to tar an rrd and private message it to me. Preferably the one from mrtg.

Dave, I have been digging through the rrd, and have yet to find a good reason for the nan's. There doesn't seem to be rollover of counters or other similar issues. The only other reason at this time that I can find is that MRTG felt the data was incomplete or corrupted and instead counted it as a nan, opposed to corrupting the rrd. I am still looking at it for hopefully a better reason though.
