I'm not sure what you mean by maintenance window. Can you clarify?
I am sorry. I mean Scheduled Downtime.

Essentially, it seems that if we schedule the search history to go back 120 minutes, and we have a 120 minute long period of Downtime, Nagios will alert to any events generated during that Downtime.

Setting the history for a short period will reduce the amount of false events picked up, but it seems that a shorter interval also increases the chance of missing events, in the way that if the task fails to run for some reason, we would lose that intervals worth of events.

Although I guess that is a negligible risk.

If your nrdp check time is shorter than your length to check the log, there should be no chance of missing errors, as it should always have been looking further back than the last check. You are correct though, if you had it in downtime and it was checking your log afterward, for time that was included in the downtime you could have some false positives.
