Lets try this, though stop me if you have already tried it:

1. Go to the CCM, make sure all the hosts/services you want disabled are so.
2. Go to CCM --> Tools --> Write configs.
3. Write and then verify the configs.
4. Get a listing of /usr/local/nagios/etc/hosts and /usr/local/nagios/etc/services. Remove/move the old configs that are out of date with the majority of the others.
5. Apply configuration.

If this does not work, we may want to move to a remote session if at possible in your environment on Monday.

I have the config files for the items that I have disabled showing up in the hosts folder.

I don't want to remove these for good just yet, I only want to disable checks on them.

Will removing the .cfg files for these hosts do this or will I completely lost the hosts from within Nagios if I do this?

Removing the configs (as long they are not in the static directory) will not eliminate the hosts permanently as they are still in the db - disabled. If you want to be extra cautious, just move them to /tmp/configs or somewhere else.

What do you mean by the 'static directory'?

What do you mean by the 'static directory'?
This directory may contain manually-maintained or static object configuration files for Nagios Core. Files in this directory are not imported into NagiosQL. Admins who wish to maintain configuration data outside of the NagiosQL database are encouraged to organize their files underneath this directory.
