There is a nagios.conf in /etc/apache2/conf.d/

Well, nagios seems to work right now. But never restarted the apache2 server i guess.

It all depends if the locations for cgi-bin and share changed through the upgrade. What is the contents of /etc/apache2/conf.d/nagios.conf?
