What is the setting in your template that "didn't apply to the service"? If you are talking about the highlighted value in the $ARG3$ field, it is normal - you have this value defined on a service level. The local settings always override the template settings...

So to make the template work, I must leave the local settings empty?

Yes. Empty or "Skip" will allow for inheritance. Setting the value or "Null" will block inheritance.

Where do I find this Skip?
As about the Null, I can see it only when you click on the Manage Hosts/Manage Hostgroups/Manage Servicegroups button .

It should inherit your check command, and argument values if you leave them blank, for the rest of the options you should have a radio dial named Skip under a number of them in Alert Settings, and Check Settings inside your host/service configurations in the CCM.
