Sorry needed to reopen this post.
While the changes that I made to the files worked, they seem to have overwritten and gone back to the original settings - then I noticed at the top of each file it says:
# --- DO NOT EDIT THIS FILE BY HAND ---
# Nagios QL will overwite all manual settings during the next update
So it makes sense that it has been over written - my question: how do I keep it from being overwritten or is there somewhere in the gui that I can set this?

This is because with Nagios XI you need to make your configuration changes in the Core Config Manager, and not the flat config files as they are overwritten with the current clean version of your configuration in the MySql database. You should be able to add them just fine through the CCM and apply configuration to see the changes.
