Which file are the "Scheduled Backups" setting stored in?

We need to manually update the SSH backup setting, after a restore.

Currently on Nagios XI 5.2.5

What is the setting that you need to "update"? You can setup everything from the "Scheduled Backups" page (SSH tab) - time, IP address, port, username/password, path to the backup directory, and the backup limit...

We need to reset the frequency, time and IP Address; without the use of the GUI.

This would require direct database modification which is not something we can support. I can put in a feature request for this if you would like, otherwise we do offer paid custom development if you need it done by a certain date. A feature request is not guaranteed to be implemented, but if we go the custom dev route and it's accepted, it will absolutely be written for you.
