Was your check_snmp command using a higher timeout previously, before upgrading?

The command definitions that are built in to Nagios, get updated whenever a major upgrade comes in to play, so this could be the culprit.

I am also experiencing the same issue after recent upgrades. I had been using the default values previously. Is there an easy way to increase the timeout for SNMP checks?

5.3.1 has been released and is a bug fix only release. If you're running 5.3.0 and experiencing issues, upgrading again may resolve them for you.
