Can you run the following on your system and post the output?

/usr/local/nagios/bin/nagios -v /usr/local/nagios/etc/nagios.cfg

and then verify that you can Apply Configuration from the GUI

Configure -> CCM -> Apply Configuration
Apply Configuration

No problems in applying config from the GUI.

Looks, fine, you should not have any problems with the upgrade.
