Process state reset after configuration is applied

We recently upgraded to XI2011 3.1, and I noticed something strange occuring. When applying changes to the configurations and applying them to the environment, the process state restarts itself. This causes the system to take upwards of a minute to resume normal functionality. In the past, when a configuration change was applied, as soon as it finished we could review and verify the change. Now the process state sits red until it is fully restarted. I've confirmed the total running time is reset back to 0.
