When you see the error in the log file. take a note of the PID that generated it and then post that information from the nagios.debug file that matched the PID number.
That should show us the check that is timing out.

Re: nagios logs
Edit your nagios.cfg file and update the following logging options to enable them and then restart the nagios process.
This should populate the nagios.log file with the command that is causing the timeout and then you can see what is causing the timeout and you can fix the issue.
Most plugins have -t option to set the timeout for when the plugin is ran so you can set that to be shorter than the host/service/notification/event_handler timeout settings in the nagios.cfg file and then those log entries should go away.

The developer is aware of the issue that you are seeing and hasn't found a fix for it as far as I know.
There is a guide from Oracle's site for compiling and installing Core on a Solaris 11 server. It is geared more for version 4.0.2 but you can try it and see if that helps.
