A few questions:
1. Are you using Enterprise or standard XI?
2. Are you using the xi notification handlers or the core ones?

In XI go to Admin > Notification Management (on left hand menu under users). You can modify the subject and message itself.

Re: Email Notifications Subject line change
You must be using contacts then. In which case you can change it through the command in the CCM:
Navigate to Configure > CCM > Commands > notify-host-by-email / notify-service-by-email
If you are indeed using contacts which also have users navigate to Admin > Notification Settings Management and make the changes there. Which is almost the same as what was suggested above by costanza.
Navigate to Configure > CCM > Commands > notify-host-by-email / notify-service-by-email

I had the same issue a while back and had to make sure I saved my setting and also write the config. Don't know if that's why.

Re: Email Notifications Subject line change
Most likely the issue is that nagios needs to reload the changes into core so that the messages can be passed correctly. I believe you are correct that you must save the changes, then write config or restart nagios service.
